If I submitted 2 solutions for the challenge problem in long contest, and there is one solution which shows greater score on 20% of test cases, but after final judging later gave a less score on 100% cases, then which solution would be considered for the final score? Would it be the one which later gives a more score on all cases?

Yes, after it was judged on all the test cases after the contest ends, the maximum score achieved would be counted as the best submission!
